Why we not take -6000 as acceleration in last calculation.

Yes you can take acceleration as -6000 m/s2 . In that case Force experienced by the ball is negative .
 
Under positive force , an object undergoes acceleration .
If force is negative, then acceleration of the motion will be reduced or even stopped.
 
But force exerted by cricket player is +ve , hence positive value is taken for acceleration to get +ve force.
