Does the variation in the actual sunrise and sunset affects the day duration?

Yes the variation in the sunset and sunrise pattern affects the day duration. As the sun become visible 2 minutes earlier than the actual sunrise and  2 minutes after the actual sunset the day becomes longer by about 4 minutes due to refraction effects.
