CCl3, CF3, NH3+(anilinium ion) etc are strong deactivating groups, by virtue of inductive effect and not resonance. But on basis of what, if not resonance, do we say these to be meta directing? Is it purely on experimental basis ?

The behaviour of substituent of the ring is purly depend on the reaction conditions and of course experimental data.
In case of electrophilic aromatic substitution reaction:
The phenyl act as a nucleophile in this reaction.
It is obvious that if a electron deficient group is decactivating a ring means it is blocking the ortho and para position by making it electron deficient so that the electrophile will directed to attach the meta position.
Also, If a electron rich species is attached to a ring it will acativate the ring which means it maks ortho and para position more electron rich so that elecrophile will attached to both or one of them according to the steric-hindrance.
And the terms o/p directing and meta directing groups are only mention when reaction is aromatic substitution reaction.
