In the video it is shown that when a bat hits the ball it will change the shape of the ball for a fraction of second.So when the bat hits a rubber or cork ball instead of a sponge ball does its shape also changes?

Yes there is a change in the shape of every material however small it is.
The magnitude of deformation depends on the bulk modulous of the substance
