Magnitude in physics refers to the quantity it possesses. In other words the capacity of the quantity.

Similarly, the magnitude of the vector is the absolute value--ie the size of the vector without the direction.  The magnitude of velocity, for example, is speed. The magnitude of a wave is the difference of the varying quantity (distance, pressure, Electric field, whatever) between the wave's maximum and equilibrium.
