During thunderstorm, clouds reflect light and therefore do not let much sunlight through. So, the clouds appear dark because we see only the little light that doesn’t bounce off the clouds' surface and does slither its way through the clouds mass to our eyes.

Lightning is the electricity formed during a thunderstorm by the build up of large electrical fields in high thunderstorm clouds. This is accompanied by the emission of light which we see as flashes of light in the sky.
